第二次ハフマン紛争の影響により、国家連合内の状況は急激に悪化し、アロルデシュ人民共和国は、深刻な経済衰退に見舞われ、市民の間では不満が広がりつつあった。


「フロントミッション ザ・ファースト」の出来事から12年後、ヴェン・マッカージェを中心としたアロルデシュ軍によるクーデターが発生し、首都にある3つの主要軍事基地と国会議事堂が占拠された。その直後、O.C.U.は革命軍から国家を奪還するために軍隊を派遣した。


物語は、O.C.U.軍の第41上陸機動大隊「マディオッターズ」、第89機動大隊「ダル・スタッグス」、O.C.U.陸防第2軍情報部それぞれの視点から、内戦の真実に迫っていく。
