Before the fight, you go use a machine to weaken atlas. (You can fight him without doing so for a paradox ending.) I wasted a lot of time at the start trying to get deprotect to stick. After a few turns I give up and just switch to trying to trying to stagger him. Eventually there's a cinematic that does the work for you.

Even with that, this fight was really difficult without Medic, so I had to come back to it after Medic became available. The wound damage is just too much.
